Burgess has reported in the past how they lucked into the setting that Rossi likes with the M1. That being the seat height set very high. This is what Rossi appears to be referring to. The Ducati however has this low attitude and this was reported to be the case by Alan Cathcart a long time ago. All this talk about binning the engine seems ridiculous to me, but I am not an engineer. Preconceptions do not lead to objective thinking. Stoner has indicated that had he remained with Ducati he would have preferred the 'screamer' engine, if you can consider that such a thing even exists with a ninety degree V-four. In any case, Rossi needs to start with a clean slate and forget about how to ride and setup a Yamaha. Maybe he is at that point.
