@D16 the MSMA entries can change any part that they can get at without breaking the seals. This would mean transmission parts, water pump, oil pump, ignition parts, etc. It's only the major mechanical parts of the bits of the engine that actually makes the power that are covered by the seals.
This only covers engines that are already sealed. Any engines that haven't been sealed year and are therefore unused are open to changes in any part so long as they retain the bore and stroke.
The comment about making it possible to change parts without removing the seals would seem to suggest that there are some parts that Ducati would be allowed to change that they currently can't get at.
