Allow the superbikes to run the trick bits? Do that an Superbikes would cost more to run than GP bikes. The reason superbikes are faster than CRTs is the cost of building all those engines. Add the trick GP bits to them as well and they would cost a fortune.
CRT is a low cost way of chassis contructors to get into the class ahead of Moto1. What the FIM/Dorna are hoping for is a grid full of chassis built by independent constructors running full fat factory engines. I don't think they will ban full fat factory entries to achieve this. More likely they will just gradually make MSMA entries slower while allowing what are currently CRT teams to run full factory engines (without the new fuel restrictions etc.) so that they will be faster. Thus they will effectively eliminate direct MSMA entries and encouraging the factories to supply engines to the current CRT field.
Not sure, however, that they can build an F1 style infrastructure that has built up over decades in just five years.
