Four new bikes were developed prior to Rossi arriving at Yamaha. Biaggi et al did not have access to these. Rossi's "input" was to choose the one he liked best.
The major advances on the Yamaha while Rossi was there were pneumatic valves and electronic traction control. It didn't hurt that Bridgestone redirected all development to suit the Yamaha either. Rossi's feedback on the traction control was "It's a so good, it's a almost like a cheating!"...
Suggesting that Rossi or JB had ANY part in these technical developments, shows that you need new meds.
