my opinion on stoner's preference of how an overtake should be done based on watching him all these years would be along the lines of precision rather than super clean.
he gave other riders a fare race by choosing pinpoint moments to pass hard without contact and without disturbing the opponents concentration , so it is only fare he expected the same in return.
once there is contact in an overtake it shakes the riders train of thought disrupting the riders line and more often than not a moment of anger.
its enough to let the one overtaking gain a few extra tenths rather than a non contact would have them remain on your tail.
